No. The two are counted once for your store, not once per cycle. If you used both in your first cycle, the next cycle you activate is behind the gate from its first check-in — the app says so at the point you activate, not after you have committed to a plan.
Billing starts at $29/month when you approve the plan at check-in 3 — there is no trial period to run down first. Shopify handles the charge and it appears on your regular Shopify invoice. If you decide not to continue, nothing is deleted: your cycle, its history, and your scoreboard stay where they are — the loop simply stops at the next check-in that needs a plan.
From your Shopify admin, under Settings → Apps and sales channels → Paceloop, or by uninstalling the app. Billing is handled entirely by Shopify and appears on your regular Shopify invoice. Cancelling stops future charges; uninstalling also deletes your data, as described in the privacy policy.
